The best primary weapons for use on bosses:

1. Phoenix
2. Helix
3. Gauss
4. Plasma 
5. Vulcan (keeps some form fireing back)
6. Omega
7. Spreadfire
8. Laser
9. Do NOT use fusion

Best secondary weapons: 
Shaker Smart
1. Mega
2. Mercury
3. Homing
4. Concussion 
5. Shaker (more likely to kill yourself with that)
6. Smart (most of the damage scatters uselessly around the room. Great
for clearing the room of robots before you fight the boss. All smart
weapons work for the purpose too. Earthshakes are included in the smart
classification)
7. Flash 
8. Smart mine (Works okay, I Guess)
9. Guided (Do not try to use this from afar since the booses teleport
alot, you will usually end up wasteing them, work great for clearing the
room of robots before you fight the boss.)
Use them at the same time.
