Yeah, the BFG can be a real pain. The trick that I usually use though, is
that, if I'm guarding the flag, I'll stand on the ground near the ladder
leading to the tunnel that leads to the pool. When I hear someone come out
of the water, I look down on the ladder with the super shotgun, then, wait
for them to come up the ladder and blast them right down again. I found this
procedure to be very effective in warding off newbies that sit in the pool
for about 10 minutes accumlating cells for the BFG.

Then, as far as taking the enemy flag back to base, I just leave the
grappling hook on when going across the pool. Usually, even if they try to
beam me with the BFG crossing the pool, I can get out of the way quick
enough. It helps to have super heath too.

You mean Capture Showdown, right? Yeah, I know what you mean. But, if you
have a Pentium II, and a Voodoo2 card, there's no lag at all. I can usually
rack up a good amount of points on that level as long as there are a few
other people guarding as well. Just get the super machine gun and track the
enemy running to and from the flag. The most difficult part about it is, if
you have too many teammates in the room. You'll run out of ammo too fast.
It's best when there's only a few. The super shotgun is pretty effective for
this as well.
